Discounts can be applied to products when you add the charge to someones account.

Start by creating the charge. Go to the Member Detail page, then click 'Add Charge' in right rail. Click on the pink + to add a product to the invoice.
Select Product from your list of pre-defined products. Select a Discount from your list of product discounts. *Note:* To create a new discount go to Products > Product Discounts
